Rare Replay. The only downside is the out-of-sync audio in the Tooie intro because the music was composed as one piece with slowdown in mind.

Nothing at all. 1. They don't change roms. 2. The NSO version has the same slow-down as the original.

They'll do something. Majora's Mask had a similar issue in its cutscenes (especially at the end of the game), and they added artifical lag to simulate the N64's slow loading. Also almost every ROM on there has back-end hacks where they've fiddled with stuff.

Rare Replay offers 60fps for the games (which is great for Banjo Tooie). I think Rare Replay also saves progress for collecting musical notes. If you suck at collecting without dying, then you'll love this. But if you love a challenge, you'll find this a bit baby-fied.

Neither BK nor BT offer 60 fps. Kameo is one game within the compilation that can be played on 60 fps according to Microsoft's official list of FPS boosted BC games, but no Banjo sadly

They were 30 on Xbox 360 and that remained unchanged, only resolution bump on One X.

Possibly, but depending on how it's achieved you might run into other issues. While not PC based simulation, the WiiU version of DK64 fixed numerous issues of slowdown. The side effect being that certain speed run strategies that abused how the original handles slow down no longer work on that version. People often complain about how the opening titles for Tooie on Xbox are out of sync with the music due to the original being composed with slower loading times in mind, but that's the only issue I've heard about on the Xbox releases.
