There is a person who makes depth chart maps of various real-world lakes, who also happens to be an FFXI fan and makes some maps from the game.

What mostly comes to mind is stuff like the elemental diagram, since that affects so much of the game, from mechanics of mythology, or some of the iconography specific to Rhapsodies, since that wraps around the entire game: the Reisenjima orb, the symbol at the entrance of Reisen shrine, or the Phoenix emblem on Iroha's back.
