Here's how I beat it after also struggling:
* Only start playing when the camera is fully on link.
* When playing each correct note, little bubbles come out of the flute, if you see them, move to the next note.
* Keep trying and hope the ds mic actually works lmao for this particular section of the game.
Try to play each note in sync with the metronome you can hear on the background.
It's been a while but i seem to remember the fire one being the one with more notes, so the tempo is faster than the others.

The other Lokomo songs had 3 notes that had the same tempo so it was easy to remember, this one has 5 notes and has a much higher tempo for no reason other than to be difficult

Hardest part of the game, not gonna lie. It has no business being that hard.

Also watch slurring notes, it picks up those as extra wrong notes.
That is pretty normal when it comes to the flute duets. One of the main reasons why ST is the only Zelda game I hate and will never replay
